    Dramatic age-related changes in nuclear and genome copy number in the nematode Caenorhabditis elegans

    The nematode Caenorhabditis elegans has become one of the most widely used model systems for the study of aging, yet very little is known about how C. elegans age. The development of the worm, from egg to young adult has been completely mapped at the cellular level, but such detailed studies have not been extended throughout the adult lifespan. Numerous single gene mutations, drug treatments and environmental manipulations have been found to extend worm lifespan. To interpret the mechanism of action of such aging interventions, studies to characterize normal worm aging, similar to those used to study worm development are necessary. We have used 4′,6′-diamidino-2-phenylindole hydrochloride staining and quantitative polymerase chain reaction to investigate the integrity of nuclei and quantify the nuclear genome copy number of C. elegans with age. We report both systematic loss of nuclei or nuclear DNA, as well as dramatic age-related changes in nuclear genome copy number. These changes are delayed or attenuated in long-lived daf-2 mutants. We propose that these changes are important pathobiological characteristics of aging nematodes

    Negotiating agency: Amish and ultra-Orthodox women’s responses to the Internet

    This study explores how women in two devout religious communities cope with the Internet and its apparent incompatibility with their communities’ values and practices. Questionnaires containing both closed and open-ended questions were completed by 82 participants, approximately half from each community. While their discourses included similar framings of danger and threat, the two groups manifested different patterns of Internet use (and nonuse). Rigorous adherence to religious dictates is greatly admired in these communities, and the women take pride in manipulating their status in them. Their agency is reflected in how they negotiate the tension inherent in their roles as both gatekeepers and agents-of-change, which are analyzed as valuable currencies in their cultural and religious markets

    Differential expression analysis with global network adjustment

    <p>Background: Large-scale chromosomal deletions or other non-specific perturbations of the transcriptome can alter the expression of hundreds or thousands of genes, and it is of biological interest to understand which genes are most profoundly affected. We present a method for predicting a gene’s expression as a function of other genes thereby accounting for the effect of transcriptional regulation that confounds the identification of genes differentially expressed relative to a regulatory network. The challenge in constructing such models is that the number of possible regulator transcripts within a global network is on the order of thousands, and the number of biological samples is typically on the order of 10. Nevertheless, there are large gene expression databases that can be used to construct networks that could be helpful in modeling transcriptional regulation in smaller experiments.</p> <p>Results: We demonstrate a type of penalized regression model that can be estimated from large gene expression databases, and then applied to smaller experiments. The ridge parameter is selected by minimizing the cross-validation error of the predictions in the independent out-sample. This tends to increase the model stability and leads to a much greater degree of parameter shrinkage, but the resulting biased estimation is mitigated by a second round of regression. Nevertheless, the proposed computationally efficient “over-shrinkage” method outperforms previously used LASSO-based techniques. In two independent datasets, we find that the median proportion of explained variability in expression is approximately 25%, and this results in a substantial increase in the signal-to-noise ratio allowing more powerful inferences on differential gene expression leading to biologically intuitive findings. We also show that a large proportion of gene dependencies are conditional on the biological state, which would be impossible with standard differential expression methods.</p> <p>Conclusions: By adjusting for the effects of the global network on individual genes, both the sensitivity and reliability of differential expression measures are greatly improved.</p&gt

    Antikaon production in nucleon-nucleon reactions near threshold

    The antikaon production cross section from nucleon-nucleon reactions near threshold is studied in a meson exchange model. We include both pion and kaon exchange, but neglect the interference between the amplitudes. In case of pion exchange the antikaon production cross section can be expressed in terms of the antikaon production cross section from a pion-nucleon interaction, which we take from the experimental data if available. Otherwise, a KK^*-resonance exchange model is introduced to relate the different reaction cross sections. In case of kaon exchange the antikaon production cross section is related to the elastic KNKN and KˉN\bar KN cross sections, which are again taken from experimental measurements. We find that the one-meson exchange model gives a satisfactory fit to the available data for the NNNNKKˉNN\to NNK\bar K cross section at high energies. We compare our predictions for the cross section near threshold with an earlier empirical parameterization and that from phase space models.Comment: 16 pages, LaTeX, 5 postscript figures included, submitted to Z.     Um grande surto de Legionella ausente do debate público

    The Legionnaires’ disease outbreak that hit Portugal in November 2014 was the third largest worldwide and was declared a “great public health emergency”. Nonetheless, the Portuguese outbreak, despite killing 12 people and infecting 375 others did not promote extensive media coverage, nor did it make it into the political debate. We conducted a quantitative analysis of 83 news pieces on Legionella published in four national newspapers, and interviewed the journalists who covered this outbreak. The communication process was controlled by a small group of official sources and the outbreak was pushed away from news lineups due to two political scandals. The production of another news wave made the outbreak’s news wave to break prematurely.O surto de Legionella que atingiu Portugal em novembro de 2014 foi o terceiro maior em nível mundial, constituindo “uma grande emergência de saúde pública”. Ainda assim, o surto português não promoveu uma longa cobertura mediática, apesar das 12 mortes e 375 pessoas infetadas. Nem entrou no debate político. Fizemos uma análise quantitativa das 83 notícias sobre Legionella publicadas em quatro jornais nacionais, e conduzimos entrevistas com os jornalistas que cobriram este surto. O processo comunicativo foi controlado por um pequeno grupo de fontes oficiais, e o surto foi rapidamente afastado dos alinhamentos noticiosos, sendo substituído por dois escândalos políticos.     Predicting mental imagery based BCI performance from personality, cognitive profile and neurophysiological patterns

    Mental-Imagery based Brain-Computer Interfaces (MI-BCIs) allow their users to send commands to a computer using their brain-activity alone (typically measured by ElectroEncephaloGraphy— EEG), which is processed while they perform specific mental tasks. While very promising, MI-BCIs remain barely used outside laboratories because of the difficulty encountered by users to control them. Indeed, although some users obtain good control performances after training, a substantial proportion remains unable to reliably control an MI-BCI. This huge variability in user-performance led the community to look for predictors of MI-BCI control ability. However, these predictors were only explored for motor-imagery based BCIs, and mostly for a single training session per subject. In this study, 18 participants were instructed to learn to control an EEG-based MI-BCI by performing 3 MI-tasks, 2 of which were non-motor tasks, across 6 training sessions, on 6 different days. Relationships between the participants’ BCI control performances and their personality, cognitive profile and neurophysiological markers were explored. While no relevant relationships with neurophysiological markers were found, strong correlations between MI-BCI performances and mental-rotation scores (reflecting spatial abilities) were revealed. Also, a predictive model of MI-BCI performance based on psychometric questionnaire scores was proposed. A leave-one-subject-out cross validation process revealed the stability and reliability of this model: it enabled to predict participants’ performance with a mean error of less than 3 points. This study determined how users’ profiles impact their MI-BCI control ability and thus clears the way for designing novel MI-BCI training protocols, adapted to the profile of each user

    Phenotypic covariance of longevity, immunity and stress resistance in the Caenorhabditis nematodes

    Background \ud Ageing, immunity and stresstolerance are inherent characteristics of all organisms. In animals, these traits are regulated, at least in part, by forkhead transcription factors in response to upstream signals from the Insulin/Insulin– like growth factor signalling (IIS) pathway. In the nematode Caenorhabditis elegans, these phenotypes are molecularly linked such that activation of the forkhead transcription factor DAF-16 both extends lifespan and simultaneously increases immunity and stress resistance. It is known that lifespan varies significantly among the Caenorhabditis species but, although DAF-16 signalling is highly conserved, it is unclear whether this phenotypic linkage occurs in other species. Here we investigate this phenotypic covariance by comparing longevity, stress resistance and immunity in four \ud Caenorhabditis species. \ud \ud Methodology/Principal Findings \ud We show using phenotypic analysis of DAF-16 influenced phenotypes that among four closely related Caenorhabditis nematodes, the gonochoristic species (Caenorhabditis remanei and Caenorhabditis brenneri) have diverged \ud significantly with a longer lifespan, improved stress resistance and higher immunity than the hermaphroditic species (C. elegans and Caenorhabditis briggsae). Interestingly, we also observe significant differences in expression levels between the daf-16 homologues in these species using Real-Time PCR, which positively correlate with the observed phenotypes. Finally, we provide additional evidence in support of a role for DAF-16 in regulating phenotypic coupling by using a combination of wildtype isolates, constitutively active daf-16 mutants and bioinformatic analysis. \ud \ud Conclusions \ud The gonochoristic species display a significantly longer lifespan (p < 0.0001)and more robust immune and stress response (p<0.0001, thermal stress; p<0.01, heavy metal stress; p<0.0001, pathogenic stress) than the hermaphroditic species. Our data suggests that divergence in DAF-16 mediated phenotypes may underlie many of the differences observed between these four species of Caenorhabditis nematodes. These findings are further supported by the correlative higher daf-16 expression levels among the gonochoristic species and significantly higher lifespan, immunity and stress tolerance in the constitutively active daf-16 hermaphroditic mutants
